SInce you mentioned that your instruments have been professionally adjusted I am sure that this is not the problem ..
However, it is possible for the F# vent to be a fraction open with the E fingering, sending the E intonation far too high. If the Forked F fingering closes the F# vent fully, the instrument will seal well and you won't have difficulties with the low notes. Check that F# vent with the E fingering!
That said, my new Loree exhibits even worse tuning on E. It is 15 -20 cents sharp. I bought it from Howarths last summer and have not been back to either England or France since. Here in Israel I don't think there's anyone I can trust to tune it :(
