Nice discussion--I've been meaning to start one about my flat middle C. I think of getting the instrument to a good repairperson now and then, but then I have a closed-up reed, and the problem isn't so bad---except, well, the reed's all closed up. It would seem like a flat middle C ought to be pretty easy to correct with a little enlargement of the vent just below the #1 finger left hand, but I wouldn't be surprised if that threw off something else.
But it's definitely possible to mistrain one's ear! I played for years without a tuner and got used to a too-high upper register. I've been playing religiously with the tuner for the last year and a half or so, and I'm starting to get a better ear. It's a good thing I'm not a professional musician!
I find it interesting, though, that the brain can have a pretty good sense of pitch with one timbre (I'm a pretty accurate singer) but have a really off sense with another (high register oboe).
