To voboe -- Take another look at the F resonance key. The issue is not whether it opens sufficiently for the Forked F to be benefited. Instead the issue at hand is whether it shuts so tightly when the E key is depressed, it prevents a secure closing by the E key. It is for that reason alone that it is addressed here. It should be backed off (counterclockwise turn of the screw on the end of the metal holding the F resonance pad) and adjusted as compared to the tightness of the closing of the E pad, just the way you did with the adjustment for the vent between the E pad and the F# pad.
(I wonder if the "flange" you are referring to is the piece of metal which holds the adjustment screws for that vent just mentioned -- one is the screw which I think you used to balance the E pad with that vent; the other is a screw to balance the D pad with that same vent. When D is depressed, the vent closes; they need to be adjusted just the same way that the E was adjusted; but it probably does not affect the timbre of the F which you were concerned about. The two screws on that "flange", as you call it, do not have to be the same in terms being level.)
On one of my instruments (a Marigaux d'amore), I had a middle octave "squirrelly" F until the E pad was replaced with one which seated better, and the F resonance and the vent key were properly balanced with it. The lower octave was not affected.
You are right that a lower note, such as B flat, can be affected by a leak further up the instrument. But the easiest thing to check is of course whether the low B flat pad and the low B pad are closing equally when you play B flat. If either one is too 'heavy', then the B flat will not speak. You will probably find two relevant screws to make adjustments for this -- one might be on the linkage to the bell, if you have it, and the other is on the long rod on the middle joint on the left hand's side, between the E flat and C # keys.
