Perhaps Chris P could give us all a more authoritative opinion on the seating of pads and the testing of pressure on all sides of the pad. It seems to me that any pad and any tonehole can change over time, as the materials are subject to climate and environment changes, among other things. And it also is possible that a small particle of debris can find itself on the pad in a location interfering with a clean seal with the tonehole. So even if all pads were well-seated at the outset (and from my experience that is never the case), some could need adjustment or replacement after a relatively short time. On my new Marigaux oboe d'amore the e pad did not seal on the rod side of the pad, but did seal on the other side; and a feeler placed in the center of the pad would not pick up that disparity. If an increase in pressure on the e pad makes a difference with your "weird reed", that would possibly be the place to look.
When you had a fissure in the upper joint repaired, was the pad replaced as well? That could be necessary, as the new repaired configuration of the tonehole will vary slightly from the former shape, potentially interfering with the seal.
For some people, like me, all this fiddling with the inanities of the oboe mechanism is eternally interesting. I hope that you find your solution without too much brain damage!
