It's great news that you have finally found the problem! And well done on the diagnostics - after all this experience you should easily be able to pinpoint any problem in the future. Don't undervalue this newly acquired skill!
Unfortunate, though, that it is not easily fixed on your current instrument.
From your description you may have more than one crack in your top joint. I hope, for your sake, that Yamaha agree to replace this for you. If not, see if they will give you a good reduction in price for a replacement joint.
If this doesn't fly, your next choice is a thorough repair - but first, get an estimate from a reputable repair-person/shop and ask them how long this repair will be guaranteed for, and if (in their opinion) the instrument is worth repairing. If you are blessed with more than one good repair person in your neighborhood, you may even be able to get competitive quotes for the work.
