... wonder if the low B or maybe Bb caps are sitting just a bit too low over their respective vent holes? The B vent is where sound issues when note low C is played, check that one first, but might be the Bb as well
it's relatively easy to bend them if case is too snug when shut, also double-check exactly how the mid joint and bell line up under the lid when putting back into case
