If the C is flat in both registers, then the C tonehole can be opened up to bring it up to pitch.
The top joint pads should have around 2mm of venting, so check they all open well and there's no double action felt when closing LH2 while RH1 is being held down (ie. going from C to Bb) - open and close LH2 slowly to check for double action.
