Fingerings are only the means to an end, the end being (big chorus) MAKING MUSIC. If a trill key makes better music for you on your instrument, use it!
That said, the 3rd space C# trill-key is usually a dreadful note. The D trill-key note is often better! HOWEVER, for altissimo notes (2nd leger line above the stave) the C# and D trill fingerings are real alternatives. These notes can sound better than the more accepted fingerings.

My first teacher was a great experimenter and showed me a whole bunch of harmonic fingerings for notes. For instance, if you need a mysterious fade away ad niente top A, you can finger D with the 2nd Octave key (this was for the last note in one of the Peter Racine Fricker four dialogues, IIRC).
Alternate fingerings are not for every occasion, but are useful when you need them and they add to the range of colour of the instrument. There is no such thing as a "wrong fingering", only an "out of tune" or "bad-sounding" note.
Everything serves the music.
