Jay -- You have already received some promising suggestions. You could also take a look at the embouchure which you are using in the upper register. Since the switch from that embouchure to one which will produce a better timbre on the lower register is the problem you first mentioned, consider this approach: start on the lower C with the best timbre you can manage, and try to retain that embouchure, or something close to it, slurring to the upper octave. It will require increased breath support to prevent the upper octave from sagging badly. However, if you can use as open an embouchure as possible (reed permitting) on the upper octave, you will not only develop a darker timbre in the upper octave, but also facilitate the production of good timbre when you move to lower notes.
