My (admittedly imperfect) understanding of Bach is that the cantatas especially were written to be performed on whatever instrumentation the church happened to have on hand that week. So I always assumed that Bach wouldn't have any problems with his music being performed on instruments in the category of "other". It's a tribute to the construction of his work that it holds up so well on many different instruments. Quite different from music of later eras that is totally dependent on certain tone colors to make it "work". Think of Debussy's "Prelude to the Afternoon of a Faun" on bassoon, for instance.
