I have no actual expertise in this sort of thing, but just off the top of my head, judging by what happens when you try to fix a flat reed by whacking a bit off the end, which rarely works, and which frequently makes the problem even worse, as it ruins the balance of the reed...anyway, I'd advise against cutting off part of the tenon. The physics of oboe sound are so complex, having to do with the shape of the entire inner bore, that I'd be afraid that shortening the tube of vibrating air essentially at random would have unwanted results besides (only possibly and theoretically) sharpening the pitch. Shortening the tube is going to affect ALL the notes in ways you may not like, and it may not fix the low Bb anyway. And you can't put it back the way it was if you don't like the results.
I once went through this identical thought process with a tenor recorder that was resolutely flat in the lower register. I eventually decided against it, and just resigned myself to the flat lower register...and went out and got a plastic tenor.
What model Yamaha is it, BTW? Have you had a professional repairperson look at it?
