If the water isn't in contact with the cigarette paper it won't be able to wick it away. If the pads are wet and you leave a piece of cigarette paper under them while in the case, then the paper can stick to the pad and cause leaks.
Cleaning bits of cigarette paper off pads is a fairly common thing I encounter during services and sometimes the pads have to be replaced if the paper has stuck firmly that it would have to be scrubbed off running the risk of damaging the pad surface.
The best thing to do is to blow the water out of the Bb and C toneholes and keep them open by wedging the lower end of the con bar up with a wooden wedge, but not forcing the wedge in as that could bend it.
