A Baroque Oboe top joint of mine had a crack on the side, near the tone holes but not on them. At the repairman's shop, he told me to do what's usually done when checking the Oboe for vacuum - I sucked the air out of the joint and he applied Superglue on the place of the crack. The vacuum sucked the superglue into the crack and filled it. Then he polished the excess super glue and used a marker to paint over it to make the wood color uniform.
Basically, this means that using Superglue is quite fine (I trust this repairman, of course) and that just smearing it on the crack doesn't help.
Anyway, I wouldn't have tried that on my own and professional repairmen should know a lot more about fixing cracks then the next Oboist...
