I think to some extent what you are proposing here is exactly what most teachers would do -- have you concentrate on one key, for example, over a period of weeks. Take it slowly, learn it well before moving on.
I believe that's the approach used in the Rubank methods, isn't it -- progressing through the keys? (I've never looked at Essential Elements, so don't know if that is the approach there or not.)
But as far as learning new notes, if you say you already know the Bb scale and the F scale, that doesn't leave a whole lot of other individual note fingerings to master -- maybe just G#/Ab and C#/Db (presuming that you don't have any trouble with the F#). Everything else is just an enharmonic of what you already know.
Are you learning your scales in two octaves? I would try to learn them in two octaves, because the fingerings are the same, with the addition of the octave keys (which is kind of a no brainer).
