The first thing which I would try, because it is the easiest, is to use a longer staple. As an experiment, slide a sliver of aquarium tubing or other narrow tube or washer into the bottom of the reed well, and then insert your reed. If this helps give you consistently better intonation, then start making your reeds with a longer staple. Some brands come in 46,mm, 47 mm, and 48mm.
The second thing I would consider is whether actually your reeds are too open, and inherently flat, forcing you to bite them closed, and creating sharpness in the process. If you have a strong embouchure you may not realize how firmly you are holding the reed. A thick heart can lead to this problem. If your reeds look very open, try overlapping the sides. Overlapping usually raises the pitch a little, but it also permits you to hold the reed more loosely if you are currently biting, and that will lower the pitch.
