I performed the Bach Double last year and played all the tutti sections- I think it better prepares you to play the solo lines in that you have the contextual awareness of having just played the tutti part in a way that is more than just knowing how it goes and listening to the orchestra play it.
I prefer the C minor version- The feel of C minor to me fits the piece better and the timbre of the notes in the key of C minor have more a better ability to capture the moods of the piece. (i.e. the tension and "tragicness" of the Ab, or the anticipation and life in the B natural or the depth of the G natural (I don't think the notes that correspond in D minor, Bb and C# and A, have the right feel to them))
