 Thanks for the reed tips, d-oboe.  In this case, I don't think it's a reed issue, because I experience this on even my most stable reeds...I think it's probably a combination of a sharp middle E on my oboe (which I will tinker with) and some conditioning of my ear to prefer a somewhat sharp E as the pitch center for that note...when I'm playing with others, I'm clearly adjusting my intonation; it's when I'm playing alone that it all comes down to relative pitch and what sounds "right".  But I totally agree with you that the tuner is a guide, not a dictator, and even music theory tells us that a perfect fifth should be a few cents sharp (the tuner temperament being a compromise), just not that sharp!  I'm going to tinker with the horn and also focus on retraining my ear a bit flatter..I can tell you that when I adjust my embouchure to hit a spot-on E on the tuner, it sounds really flat to me!
