Absolutely use different muscles, and u have to work at both instruments daily, or your flute embouchure deteriorates. It isn't impossible. Take me about seven hours to bring back my flute tone (sounds windy) after a few weeks of only playing trumpet and not giving my flute a look in. :) So even if it does work different muscles, u can always bring the muscles u want back
