It could be a combination of a small leak and a reed issue. Sometimes I find that reeds which aren't so happy in the low register don't particularly like E either, it sags or sounds dull.

I often have adjustment issues with the small key between F# and E, the one that goes down with the E key (sorry, I am not good at labelling keys!) When I develop this issue or similar issues with the bottom joint, this is where I start on my oboe.
