Hi, Drew. Are you sure that you are using the same embouchere and air for the 3rd octave that you are using on the lower octaves? The 3rd octave notes are all harmonics of notes in the lower two octaves, so if th lower notes are in tune their harmonic derivatives should be also. Like the top notes of the 2nd octave, the 3rd octave notes are sensitive to support (wind pressure) and embouchere pressure. Ideally you should be able to play any note on the instrument from any other note with the same embouchere if you play loudly (well supported). Playing softer dynamics takes a bit more finesse, but the tendency I find with my students is to expect trouble where they have always had trouble and to flinch as they arrive at the troubled place. A self-fulfilling prophecy, as it were.

Try playing loudly and finger random notes in sequence without changing your embouchere or air. Try also using a little less reed than you are used to and see if that helps...
