These effects are also seen on English Horns. Try playing it without a bell and observe the change. These effects are not seen in the low register. They occur because the bottom half of the instrument acts like a low Q resonator, loosely coupled to the upper half which is tuning the note played. Some oboes have shown the same effect, often on F or F# rather than G or G# because the oboe has a low Bb section added. These effects would also be seen on saxophones but the sax has relatively larger tone holes. Apparently, some older Loree oboes had these problems.
My 1984 Loree EH and my 2005 Bulgheroni ODM both show these effects and they can be fixed with alternate fingering.
Try adding other keys or RH fingers to bring those notes in tune. Bocals don't control this effect. It is surprizing that so few have noticed this effect.
