I have discovered that if I leave my Bonade (not inverted) ligature on my bass clarinet mouthpiece while in the case, it scars the edges of the table.
It is just a Yamaha C4 mpc so the value in not high. Has anyone else come across this problem ?

Then take it off when you place it in the case or keep a reed on it, even an old one you don't intend to play. Though I use a Rovner, I leave my reed on the mouthpiece with the screws loose. You could also switch to a none metal ligature. ESP http://eddiesclarinet.com

I also put an old reed on the mouthpiece and just loosely slip the ligature over. Protects the mouthpiece and keeps everything together.

There are mouthpiece "pouches" available that would store the mouthpiece separately from the ligature and cap. I wouldn't consider the issue problematic enough to change setup (a new, perhaps much different ligature), but I would store it in such a way that this is not an issue.
I personally don't like the idea of leaving a reed on the mouthpiece, even if the ligature is loose and it's a non-performance\playing reed. If the ligature is loose, the reed could shift around and wear on the table. If the ligature is tight, the reed could be a destabilizing factor on the table.
I would rather keep it in make-shift pouch or a commercially made on (vandoren makes some I believe...). I would also try to find a higher quality mouthpiece than a 4C. They are somewhat expensive, but would make life much easier!

Try sanding the sharp burr edge off the ligature.

Or just toss the Bonade and get a Vandoran Optimum which has an insert with parallel rails that will play just like the old Bonade but will not bend out of shape and scrape the side rails. FWIW, I've tried some of the newer Bonades on my Bb mpcies and they scratch and slip all over the place. Curiously, a "vintage" Bonade from my college days does not slip although it still needs constant readjustment because the sides tend to bend and touch the side rails. Newer Bonades seem to be made differently somehow--maybe cheaper?? Anyhow, I use Vandys instead, on my sopranos and my bass clarinet Grabner mpc. Works great!!!
