This is pretty normal - what length barrel are you using? Do you play with the barrel all the way in or pulled out by around 1-2mm? Do you use resonance fingerings for the throat notes?

Also with the top register, you do need more embouchure support up top to keep the tuning up to pitch as the overbown 12ths do have the tendency to be flat, and the player has to counteract this.

A prime example of how flat things go on clarinets is in their natural harmonic series:

C - xxx|ooo
G - Sp. xxx|ooo
E - Sp. oxx|oooEb

- the next note in the series (the 7th harmonic) should in theory be a Bb, it is a Bb, but it's so flat it sounds A instead!
