I think you are both right about the pitch with the bore width. It could be just at mater of where the bore has changed .
Eg if you widened the bore around the A key I would think that notes above A would be high pitch being C B B flat. But the note / notes lower than G may be flatter as have change the taper bore thus having the effect reducing the bore. That my guess on it.
The problem is if I can see guff in the bore that has built up over time even after swabbing after use the tone hole would by default have more guff as the swab just push it along the bore to a tone hold or out the end.
Anyway it’s still about the best way to clean the bore out with any bore damage.
