I am a novice so please forgive me if my stupid question annoys you. 
I notice in the flute fingering chart that D1 and D2 has the same fingering. How do I make two different sound with the same fingering?

Control of the embouchure, angle of air stream, and speed of the air stream, are what let you select the note you want. It comes with time & practice. It wouldn't hurt to take some private lessons.

Try thinking of having a smaller hole with your mouth when you go higher.

D1 and D2 should not be played with the same fingering. Although D2 can be played with the D1 fingering, you will have superior tone quality if you lift your left index finger to play D2.
