Your "internal clock" is nothing more than you listening to the music and mentally counting the beats. It is essentially subdividing the measure in your head. Sometimes it is difficult to count rests, you may lose count, or you may be in an unusual measure...in any case, do your best and try to come in at a time that seems musical. Even if you are wrong, play it out. You'll be embarrassed of course, but that's all part of it. If you admit that you were wrong, then people will respect you, and that's that. And of course the best way to learn to come in on time is to just play a lot of ensemble music, whether it's chamber, orchestral, solo w/ piano, whatever, it will help you to count and play with someone else.
