I am not sure how often it happens. But read this article. JFK customs officer destroyed all the wooden flutes for some reason. The wooden flutes were all hand made and the musician is a well known in hos circle and performs all around the world. I also heard about violinists were charged enormous amount of tax to take a violin in and out of some countries in Europe. I also see most musicians travel the world without any problem with their "expensive" instruments also.
