First off, check to see if you tuner is calibrated to A440. Some tuners need to be re-calibrated to 440 once you put in new batteries.
Some reeds are just flatter in the lower register than others, play on other reeds and see if that doesn't change the pitch. If you are making your own reeds check to see that you are not taking alot of cane out of the channels or windows of the back. Scraping out in that area makes the reed sound 'dark' but too much can make it sound hollow, false and very flat in the lower register wreck havoc with your octaves.
Next is to just not worry about it. Most oboes have flat lower registers. I have played on one oboe that had a bang on lower register-low D, low C and yes even low C#, those notes were in tune 440 all of the time. Unless you are a professional second oboe player a flat lower register is not going to ruin your life, and even if you are it is not, in most cases a carreer ender. You can bring it to someone who can adjust tone holes and add some tape to the bell to improve the lower register if you are that desperate.
