Assuming that you are using the correct fingering for the third octave, then you need to work on the strength and direction of the airstream. You can experiment with blowing harder (incorrect way), and increasing the airspeed by reducing the lip aperture which causes the focuses the air for greater speed. Secondly, you need to experiment with raising and lowering the blowing angle until you find the correct angle for the high notes. You could roll the flute in and out slightly as you play, to find the right position for the high notes, but this is incorrect, and really need to be controlled by the lips.

The 3rd Octave on the flute is quite difficult. You have to make sure that your upper lip is very firm and that your emboushure is VERY tight and firm, and don't forget to blow. You will find that it will become easier with time, just wait till you want the fourth octave, now that is very very very hard. You need to have your enbourshure very tight for that one

I play the flute and used to have trouble with the 3rd octave as well. It just takes a lot of practice and determination. Just keep trying.
