I began playing the flute two weeks ago, and I noticed that after a while of playing my knuckle that supports the flute hurt. I have not had a chance to play it yesterday or today, but it still hurts if I move it hard or squeeze it with my other hand. I'm afraid this will cause serious harm, like arthritis or tendonitis or something. As far as I know I'm holding it right, but I don't really think every flutist has this pain.
I hold the flute with the body pretty much perfectly in the middle of the first section of my index finger, and the inside knuckle of my finger supports the flute. My finger is bent backwards at about a 15-20 degree angle from my hand.

This may sound a bit lame but you can try asking a flute teacher. Maybe you're holding it a bit too tight or something, try to relax and loosen up a bit.

If it turns out that you are holding it right and the pain persists you might want to get what is called a finger saddle. It helped my little sister when she was starting to play the flute and had the same problem. She eventually got to the point where she no longer needs it.
Just make sure you are holding the flute right before you try anything.

Hey Joel,
Try to relax your hand when your playing, don't listen to that chick sayin it's lame because its not its a serious question, your finger should barely be at any kind of angle..just enough to where its comfortable to u. Good Luck and Have Fun Joel!

It seems as though you're bringing the finger too close to the flute itself. Try bringing it out to a "c" shape. Remember, you have to "hold" the flute, i.e. support it's weight, with mostly the right hand thumb and Eb key.
