Do the musicians get a break during intermission during musicals? Or do they play through part of intermission?

It's not a break if you're playing.
Yes, musicians get breaks. In the green room at the Stratford Festival, we get the 5 minutes and places calls the cast does. Many people head back at the five, and everyone must proceed back as soon as places is called.

If there is an intermission, you should get a break. Usually the intermissions for the shows I've done are 15-20 minutes, we are supposed to be back in our seats 5 minutes before the break is over. That rule is frequently NOT followed :^) but it drives me crazy when people come tearing into the pit right at curtain...

I've played 70 shows and the musicians always got a break at intermission, just like everyone else.
I've never heard of a show where musicians played during intermission. You may be thinking of vaudeville shows, where they did that to keep the crowd entertained as they milled about. Also, the band generally does play Exit Music for musicals, as the crowd is leaving the theatre.
