 Orchestras in NYC

Are there any professional orchestras (which pay their players), located in or close to Manhattan that hold open annual auditions?

Annual? I don't know of any professional orchestras that require annual auditions.

Simple answer, No.
All the major orchestras in NYC only hold auditions when there is an opening. The openings are then listed in the International Musician paper, and Allego, the Local 802 paper.
Some free-lance pro orchestras have openings at times, but those positions are filled by the local contractors and conductors, sometimes with the advise of the section players involved.

This is also the most competitive market in the world and when an audition is held thousands may apply, so Good Luck.
