I just moved from Boston. I liked University Music in Lowell. They have a nice selection. Owner is a player which is nice. A good selection of instruments / music / lesson books etc. / a large selection of reeds. This store is indepenently owned and is not affiliated with the University. Prices are almost as good as mail order and no shipping charges.
Psst. They let you try mouthpieces.
You could try Rayburns too if you need a store right in Boston. I haven't been there in years but I'm sure they have what you need. Might be pricey though.

I have the most luck with either Rayburns, at the Symphony stop on the Green line, or Albert Alphin, out in Needham. Both are good for instruments; Albert is pretty much a one-man show specializing in clarinets, while Rayburns sells all sorts of instruments (random aside: every time I have ever been there trying out clarinets, there has been someone else there trying out every single piccolo trumpet in the store. Seriously). They both carry reeds and accessories, and some music, as well. There are lots of other places, but these are the ones I like best. Both do repairs.
If you're looking for sheet music, as well as exercise books, Yesterday Service (with a new owner) in Porter Square has always been my favorite. They're particularly good with special orders.
