I took off my register key and cleaned out my register pipe with alcohol. I got a little black discoloration on the pipe cleaner indicating that crud can build up quickly. But this is not the strange thing I noticed. What I saw was that the register tube was put in at a slight angle. In other words if you look into the bore, you would expect the tube to come up from 6 o'clock and point directly to 12 o'clock. Instead it points to 11:55. Is this because the throat F tone hole is not exactly supposed to be drilled at 6:00 o'clock, and thus the register lever and hole must be drilled ever so slightly towards 5:30? If this is the case on many instruments and not just mine, I'd like to know. Perhaps this has something to do with the natural shape of the hand and perhaps this varies from manufacturer to manufacturer or perhaps it is just a case of bad drilling on my particular instrument.

What kind of horn is it? Never heard of this, but it could have been related to tuning or something. Hard to say. I never heard of this.

I've seen register (and thumb hole) tubes drilled in slightly off-center, askew, or otherwise strange-looking. Maybe a manufacturing glitch, or the drill wandered off because of a knot in the wood, it was Monday, you name it.
And then there are some instruments that have this on purpose, eg my Marigaux where the register and thumb tubes are inserted at 5:30 (with the finger holes being at 12:00).
Can you provide a picture, somehow?

Morrie Backun took a look at my horn in 2011 and noticed my register pipe was out of alignment. He took some special tool and twisted it back in place.
