I'm upgrading from an old Bundy by Selmer and am looking at a used Buffet E11 for around $600 or a used Buffet R13 at around $1,000. How do they compare for the dollar and which is the better buy? Is a new E11 at ~ $900 a better investment than a $1000 for a used R13?

The ultimate determinator is how the instruments play for you.

Generally speaking no -- unless the E11 is a gem and the R13 is a dog. I would go with the R13, especially if you can test the instrument first.

It all depends. Clarinets vary in quality, even within the same model designation. If you find a good, used R13, it will most likely be better than an E11, either the old German-made ones by Schreiber, or the new E11 France.
Just remember, you will probably have to have some work done on most used instruments you buy, especially if you get them from a certain auction site which must not be named.

My money--sight unseen--would be with the used R13. However, the best choice would be the one that plays best for you--and you like best.
