A number of trios by Bouffil, etc. Check out this excellent CD for more suggestions -- samples on line. too!

There's a great transcription of the Kummer Trio for 3 Flutes for clarinet.

Check out the CD's by "Trio Indiana". They are great and the pieces they play are just fun to do. Have done a number and they are challenging but also GOOD MUSIC. Who could ask for more?

How about the five Mozart Divertimenti K439b ? I love the recording with 3 basset horns by Trio di Clarone. The score is available for private use online at the NMA website ("Neue Mozart Ausgabe" - German for "New Mozart Edition"): http://www.nma.at/default-english.htm.
