Most orchestral scores, and every band score so far as I know, show the instruments at their written pitch. Conductors are perfectly used to this.

However, some orchestral scores show concert pitch, though octave-transposed instruments like the piccolo and contrabass will probably still be at written pitch.

If you use notation software, rather than pencil and paper, this shouldn't be an issue; the software should let you display and print it either way.
