I use a different program (Desktop Sheetmusic), but maybe the same thing I would do will work.
Highlight the area to be transposed with the mouse. Choose transpose from your menu set, and choose the instrument you want.
Alternatively, my program allows me to highlight sections of the music and "drag" them up or down by holding down the Ctrl key while using the cursor arrows keys to move 1/2 tone at a time with each key press.
As I re-read this, I realize that it might be a bit confusing, for which I apologize. Write me if you need clarification.
Good luck,
Hans
P.S. You might want to save a copy of your work first to experiment with.

what im trying to do is to transpose only peices of the part because the alto sax switches to a flute for a few bars but when i transpose it, it transposes the whole part. maybe ill just make a seprate part for the flute. i always have a saved copy before i mess with it, thanks though.

Yes, but did you, as Hans suggested, first highlight (or "Select") the few bars of interest with the mouse before choosing "Transpose" from the menu?
