There are a number of people on this board who routinely double on oboe and clarinet; it doesn't seem to be a problem for them when it comes to remembering "which finger plays which key". It's a physical memory that you get engrained in your muscles, not something that you have to consciously think about, and thus it's not an issue.
Think of all the musicians who double on all the various clarinets, like Bb and Eb--they don't have huge problems, do they? Even if the fingering is the same for scales, still the notes that come out are going to be a fifth higher.
