Registers are the upper and Lower sounds on the woodwind. On the clarinet, the register key allows you to jump to another octave in a matter of changing only one finger, however it is NOT a perfect octave.
Intonation is the ability to be in tune on certain, or all of the notes. Most woodwinds are not in tune on certain notes, especially the upper register notes. You can tell if you are "in tune" by listening to the sound waves.
I don't know how else to explain these, but I am sure that someone else has some more to add!
