If a pickup is installed on bass clarinet neck for rock purposes, can the instrument still play in orchestra situations unaffected while not using the pickup?

Yes (assuming it's not leaking or anything like that).
Though I use a spare neck part without a pickup when I don't need the pickup. That's because my pickup is threaded so it's faster and easier to just use the neck part I need instead of screwing/unscrewing the pickup every time. The reason I prefer not to have it wen I don't need it is that it has a cable, etc.

Sure you can. You can leave the cable connected too if you want. It only depends on what you prefer.
The reason I use a different neck part is that my pickup has a short thin cable with a female connector, then a longer cable is connected to that. The connector with the cable connected to it is velcroed to the neck. It's simpler/faster for me to just change the neck part than to mess with this "gizmo" and I rather play without that cable and connector there anyway unless I need the pickup.
