When refacing tone holes, as the length of the tonehole chimney is being slightly reduced, to what extent will this affect the tuning? If it does affect the tuning, will this be just that note and its twelveth or will it affect the overall tuning?

In my experience it has almost no effect unless you are removing a ton of material, in which case you should probably just make an insert. Theoretically the higher up on the instrument the more of an effect removing material will have, but I’ve never seen a measurable change just from leveling a tone hole.

Unless you're shortening the tonehole by well over 0.5mm, you shouldn't have any effect on the tuning.
Similarly, adding a tonehole chimney and increasing the length of the tonehole while retaining the original diameter will flatten the note that issues from it. I've had to increase the diameter of the LH3 (D/A) tonehole by around 1mm from the original diameter when fitting a chimney to it when adding a LH forked Eb/Bb mechanism as the chimney was around 1mm taller, but also has a completely flat top instead of a plain tonehole like the usual LH3 D/A tonehole which follows the outer radius of the joint.

There shouldn't be a significant or even noticeable difference, assuming you don't want that. A tiny amount is removed when facing, and if more than that is necessary, it should be filled or built up before facing (e.g. to not face it down to a large notch).
It's not exactly the same as shortening a tube, but you can get a rough estimate calculating the same way.
