MuseScore (currently, I think MuseScore2) is a possibility. One of my high school students who does a good deal of arranging uses it and finds it more than enough for his needs. I have a copy and have worked with it a little, but I already own Finale and Sibelius and haven't really felt like learning another program. Lily Pond is another, although it's script-based and may involve more of a learning curve than you want.
I don't know if piano music can be entered by scanning with either of these or if you need to hand enter it.

I'd suspect most notation software like Sibelius will automatically transpose Concert Pitch music for any given instrument. So if you select Bb Clarinet from the list of instruments, add it to the score and then input the music as you see it on the piano part, clicking on the transpose button on the toolbar will automatically transpose the lot up a tone for Bb clarinet (or up a minor 3rd for an A clarinet).
You might have to alter some accidentals to tailor make the part for you should you not want to see accidentals like B#, E#, Cb, Fb or any double sharps or double flats.
