I have what looks like a yellow mold (I think) on my clarinet I haven't played it in a while and went to play it the other day and there were yellow speckels on the clarinet and the inside of the case. Now I'm not sure if it is a mold or what it is. Is it safe to just run it all in some warm sopey water and wipe the padding in the case down? I'm not sure what it is or how to go around dealing with it.

Clean and sanitize the clarinet, kill the spores - toss the case - you've been molded!!

this should work ok. only other things i can think of is bleach water and lysol, but those probably wouldn't be good for a clarinet.
