In general, the surface texture of music of the baroque and classical
periods was rougher than later periods. By the time of the late romantic,
the preferred surface texture of music was smooth and unbroken. Both Brahms
sonatas as well as the clarinet quintet are examples of how much the
composer preference had turned to long, unbroken legatos.

What this says is that, when no direction is given (for example, in the Bach
flute sonata you mention), tonguing is probably what the composer had in
mind.
