Whatever music scanning program you might use you will want absolutely the best input you can get to minimize errors. I don't know about Smartscore or others, but Photoscore, which is the program paired with Sibelius will take PDF input (I think directly in the latest version and with some accessory program in earlier versions). If at all possible, if there is a PDF file available online, you should try to input directly rather than going through another print/scan cycle.
