There is no point is guessing since there is plenty of documentation around.
Thanksgiving started long before any significant conflicts had occurred and
at a time when the settlers were, for the most part, working with the Native
Americans.

It was a harvest festival and people gave thanks for having survived long
enough in this new environment to have a harvest.
