The upshot as I understand it is that although removal of wisdom teeth
is not commonly problematic for a wind player, that's conditional on
being quite clear on what the possible dangers are, and taking good care
to avoid those dangers by mapping the situation with X-rays, and so on.

Go into it thoroughly with your dentist.

The holes you describe fill themselves in over time, so there's no long
term worry about that -- unless of course you find that your bass
clarinet tone production actually *improves* initially as a result of
the operation!
