It saddens me to see that, in spite of tragedy, people can't put aside petty differences and, rather than be offended, recognize the spirit that such words are given in. Though I'm a Christian and therefore many other religious beliefs conflict with my own if a member of another religion were to tell me they were praying to their god for my protection or well-being I would not be offended. To a devout person the act of prayer is the highest form of service they can offer and I would put things into that perspective. The person isn't preaching or pushing dogma at me, they're simply showing compassion and sympathy and trying to help in a way they believe will.
