Consider two possibilities:

1. Because the clarinet is new to you, you are subconsciously "fighting"
it by squeezing it between your jaw and your right hand. This will tire
your arm, your jaw, your embouchure, your neck and your back in a half hour
or less.

2. With the above, you may also be pinching a nerve on the thumb joint.
>From personal experience, I recall that the pain manifests itself in the
thumb and the elbow.

The clarinet should be thought of as extending out from your body - not
intruding into it.
